My MT6000 has 39 plugins with updates available. What is the recommended practice for this? Should I manually install them or wait for a supported release of the firmware that has them installed? As far as I know I am not running into any problems due to back-level code, but some of the plugins (such as ip-full) sound important

Normally just upgrading the packages is not advised, this can break your router with unexplained issues deeper in your router, and even soft brick because there are also core packages and dependencies which automaticly gets installed, even if they are not matching with your current OpenWrt version/kernel, most of the packages are the result of new compiled firmware even when unreleased.
Normally upgrades and security updates go per firmware.
You can best use the plugins system for installing user based packages, and or for upgrading small utilities (you have to check dependencies) or when a developer asks so.
This is also a common practice with OpenWrt itself, though I have noticed that GL-iNet remove the wrong packages, but this is against the correct behaviour

Exactly, don’t upgrade any packages via opkg it can break your system.
